Here's a question-- what difference is there, in flexibility terms between NWO boxes and option boxes, and having a modular set up? Is there any big advantage to having modules?

Some modules have extra internals. The benefits of modularity have been decreasing over the development of SFB.

Modules should produce better variants for a specific task; options should result more general purpose second stringers. HDW carriers are not as effective as CW carriers if one compares them as carriers. In general, exceptions exist but comparing Sparrowhawk to Saberhawk should suggest the differences.
