One thing I've been thinking about for the SSJ is the idea of a general collapse after the general war. If you assumed that the ISC and Andro's didn't get involved, or remained bit players (for example, the Andro's remained in the former LDR regions and other then that were mainly raiders), the economic and social toll of the war might result in massive split offs from the main powers.
I'm not considering an utter collapse-- there are still ships, production nodes and main planets, but that many more regions achieve semi-independence A'la the LDR, forcing the core regions to be much more circumspect in dealing with them, lest they spark off more major revolts. Thus, the Feds might find themselves with five or six splinter provinces around their core areas, ditto for the klingons, while the Lyrans could enter their periods of near civil war.
one interesting thought I had was that this might allow smaller powers, such as the Tholians and WYN to become more prominant-- while the cetnral powers do have large fleets still, they are restricted in operations, and both the Tholians and WYN would see the benefit in helping independent powers that were too small to be a threat remain free of powers that might become a threat.
You could see lots of Bargentine style fights, and numerous kit bashed or converted ships-- (Hey,, we got a D7 hull... what'd we do with that front Gorn bubble?)
