Richard, we're just going to have to agree to disagree. Just because they're "castle" in a standard chess set doesn't mean the "have to be" bases. I stand by my list above.

I once played a game (albeit against a lesser opponent) and my pawns were never lost (a task mid-way through the game). At that time, I felt they were frigates, not expendable fighters. And they covered each other's flanks gloriously.

Agreed: rooks are by no means stationary. Especially in the end-game.
My take is this:
King is the BATS
Queen is the BB
Bishop is the Scout (because they are really annoying to me)
Knight is the Cruiser (because they are simply awesome)
Rook is . . . whatever the hell you want it to be because it is the mainstay of your fleet and it is a powerful piece.
Pawn: As described above, a frigate and with support, insurmountable.

It could be done many different ways, all of which are valid depending on how you define them. From one perspective there is an order to the power of chess pieces. Queen, Bishop, Rook, Knight, Pawn. The king is special because it isn't very powerful but you lose the game if you lose the king.

In just an SFB chess set I could see the King being either a base or BB/DN (fleet command ship). Then I might say...

Queen - CVA
Bishop - One CC and the other is a CA
Rook - CW
Knight - CL or DD (maybe one is an escort variant for the CVA, but they are still the same base hull so look generally the same)
Pawn - Either DD or fighter.

But those are just guidelines. For example a Warbird isn't really a DD, but would make great pawns for the Romulans anyway. You'd really be trying to make the chess sets thematically match the SFB empires and use their most iconic ships, so you'd definitely want a Kzinti CV, Gorn BC, and Tholian PCs in their respective sets.

My set represents both the early and late war ships so one empire could be used for both sides (war games)...

Planet for king is for similar reasons for using an SB as king, that's what the fleet is protecting...
