Have begun working with the FC portion of the Client. It seems to track energy for acceleration, speed set and some other functions. Do you have to Track HET and EM energy on your own using the Adjustment drop down in the Main window? Is there something I am missing? Is there a way of getting the energy adjust and the energy allocation tabs to be in accordance with each other?

You should be able to use the "HET" check box and the "EM" button to allocate the appropriate amount of energy.

If there is a problem with the automatic energy allocations, please report any problems. But in the mean time you can adjust the energy for the ship via the ship tab itself. Select "Adjust Energy" in the drop down and click "Go!".
