Can an Andromedan Mother ship follow a satellite ship by up to 5 hexes with both ships traveling say speed 16, have Satellite ship declare emergency stop fire weopons during fire phase, than have mother ship transport the Satellite ship now moving zero in the same phase?

yes, Transporters operate in "1E2e other functions phase"
After "1E2d Offensive Direct-Fire Phase"

The Satellite wouldn't be moving "Speed 0", it would be stopped.
By "2D3a" you would get no movement that impulse as it is done before any sub-pulses. So to maintain the 5 hex to mother, the mother ship would have to modify it's movement also.
Plus opponent wouldn't be closing as fast, possibly maintaining a longer range for weapons fire.

Range works for both sides -- possibly causing your opponent to hold fire till Mothership is closer.
