I use an Iwata Revolution, a double-action, gravity fed brush. It's a dream to get a nice subtle effect with it.
I like Model Masters colors for minis, because there is *SO* much variety, and the FS numbers can be used to make sure all your minis have the same color scheme.
The secret to touch-ups is to take a Q-tip, lightly soak it in thinner, squeeze out as much as possible, and then *very gently* rub out around the scratch on the mini. Let it set overnight so the thinner can evaporate, then base-coat and top-coat the area you need to fix.

To answer the original question, I spray black primer, brush a thin layer of Battleship Gray so the black still shows in the cracks, then color code the active fleet with red stripes, reserve fleet with black stripes, and assault (commando) ships with dark green stripes.

For my Kzinti hull color I started using Tamiya brand Mica Red.
It gives a really deep red that I really like.

I second that. I have been using Tamiya Mica Red for my Kzinti and have been very happy with the results.

Awesome color there. It almost makes me want to "dip" and repaint mine.

Wow! Those are great. I also like the checkered decals you put on the wings.

Thanks for the nice comments. This was my second endeavour into SFU territory ( the first being the Gorn) and I think it came out nicer.
I am working on my Romulans now.

Thanks.
Those are from the Aerotech line of fighters from IronWind Metals. I bought a bunch of different shapes and am using a different model for each race to represent shuttles.

I didn't realize that anyone did small scale Aerotech fighters! Thought the design of those was just coincidence! Very nice and clean models.

I really like the work! Where did you get the checker decals? Are the small windows painted or decals or both?

Some windows are painted and others are decals.
I got the checkered decals on eBay from a supplier on the UK. They were originally intented for World War I airplanes. He also had a black and white version that I intend to use on the Wyn minis.

I finally finished my Kzinti with Tamiya Mica Red.
You can see them on the Kzinti thread under the Starline 2400 Minitures: Painting Exampes topic.
They have a slight metallic sheen that doesn't fully come across in pictures.
