Hit and Run on last box

If a hit and run attack disables the last box of a system, can the owner of the box choose to take a frame instead?

Hmm. Good question.
Ultimately, it'll be up to mjw and SVC to sdecide, but I'd think no as it was a special attack and in the SFU speciific rules always overrule general rules.

3E1d (the rule about taking last boxes on frame) specifically refers to damage coming from the DAC so I am thinking no.

You can only take frame damage in place of the last remaining box when the damage is allocated from the DAC. This doesn't apply to marine raids, so even if the raided box is the last one, it is still disabled with no recourse.
