Would the commanding officer of a command cruiser be a captain or a commodore? What about a squadron of two or three CAs and a CC? Would the commodore be the captain of the CC as well or would it have a separate captain with the commodore calling the shots from the flag bridge? _________________ "His pattern indicates two-dimensional thinking."

In general,it would be a fleet captain that commanded the CC. Under normal circumstances,a Commodore,who is responsible for the whole sector,would normally be stationed at either a Base Station or Starbase,and would normally never be in command of a starship,except in extraordinary circumstances. If he was on board,then he would issue orders from the Flag Bridge,though even this would be a rare occurance,as a Commodore is an administration rank rather than a combat one,and even then,the ships captain still has the final say in a tactical combat situation. _________________ Federal Republic of Aurora fleet builder.

I think also that if an adhoc fleet were put together, the senior most captain (which is likely the one on a CC) would be designated Commodore for that group, though his duties would only change mildly.
For the Admirals, they have a captain on their ship who handles the 'day to day' ship operations and they work out of the Flag Bridge during combat. Uh... WRONG
It would normally be a commodore, but he doesn't command the ship, he's just a passenger. The ship has its own captain. (Except for the Klingons, where a deputy captain does admin and the commodore commands the squadron and the ship).
Fleet Captain is a bizarre thing.
It was mentioned once in Trek and not explained. The real explanation was that a "fleet captain" is simply a guy of rank O6 who is on a fleet staff and not the captain of a ship.
We decided that wasn't cool enough and said that the "fleet captain" was the highest ranking O6 in a numbered fleet and that the admiral commanding the fleet might use him for anything (chief of staff, inspector general, squadron commander) at his discretion. _________________ The Guy Who Designed Fed Commander
