Armed Priority Transports

What is the paint scheme supposed to be on the Armed Priority Transports? Are they a 'whatever you want' like freighters, or are they factional?

I would imagine that it could go either way. There are a number in private hands (including Orion). And I would imagine that the various governments use their own for official business as well.

I would think that the format is entirely up to you. If your APT is owned by Stafleet, then it should be white with red striping and black numbers. If it's owned by an Orion Pirate Cartel, it should be done up in their colors. Likewise, if it's owned by your own mercenary group (see GURPS Prime Directive or D20 Prime Directive) then it can be whatever color you want it to be.

My first APT is going to be painted similar to the POTUS' Air Force-1, and will belong to the UFP for use by the President...

I'd agree with the above (navel fleet colors for government APT's, anything-goes for civilian).

I'm planning on painting and marking my first APT as the U.S.S. Cedar Falls (from the CL32 Juggernaut story), so it will be Federation white, with the red stripes, etc. I'll be borrowing decals from an excess set originally intended for a Fed Police ship.
