The R4 version of the DD that Nicole is referring to is the playtest version of the DD that was posted in the Updates section of Commander's Circle in 2006. It includes a single point value of 105 for all three included versions of the DD.
The playtest version covered the DDG, DDL and the 4-photon DD versions of the DD on one card and also included two Phaser-3s and a single Drone rack on the ship card.
I think it is fair to say the laminated card versions of the DDG and DDL that were provided in Booster #91 replace the R4 playtest versions of the DDG and DDL.
The laminated card version of the 4-photon DD that is included in Booster #91 is a different matter as it does not include the two Phaser-3s and the single Drone rack of playtest Ship Card R4. My recollection is that this was done so that the laminated card version of the 4-photon DD ship card could be used for The Middle Years scenarios (it represents the first attempt to upgrade the 2-photon DDM in the SFU and it is also the original Franz Joseph design for the DD). I believe the 4-photon DD on playtest Ship Card R4 is effectively the Advanced General War version of the 4-photon DD.

The biggest thing about the "R4 DD" in Commanders' Circle is that it has an "extra" drone rack. The DDL and DDG in Booster #91 removed that extra drone rack. (The DD in Booster #91 is indeed a Middle Years ship intended to be used with ships from Briefing #2.)
So, with the R4 DD, you can either use it as is and not worry about it, or you can delete that extra drone rack. Either way, you can use what you have just fine.
