Is there a Reference rulebook for F&E?
Was wondering if there is a Reference/ Master type rulebook for F&E?

No - there's not, but the F&E Warbook is a long-term plan for the F&E staff.
The basic F&E Rulebook was updated in late 2010 to the newest standard - F&E 2010.
The staff is hard at work updating the Fighter operations rulebook to a similar standard - with the others to be updated in sequence (and all new books produced at 2010 standard to start with...)
Once all rule books are updated to the current standard, I'm sure the next step will be to consolidate them into "The F&E Warbook"

One particularly interesting topic of discussion regarding the Fighter Operations update is the set of revisions being worked on for the Four Powers War scenario. Not least since, in light of Minor Empires' upcoming publication, both the Vudar and LDR could make for interesting optional additions through their respective scenario variants. (The WIP scenario is posted here, but of course is still subject to further revision.)

Warbook status
Yes, indeed, we, the staff, are currently working on the next installment of what will be called the Warbook. This will be Fighter Ops. It will be updated to the new style in both format and references. Once it is done it will be a "must have" for the serious F&E player.

F&E is a more integrated game system than SFB, so it's harder and slower to do.
The other problem is that I do F&E (in addition to FC, marketing, production, business management, Marines, dealing with ACTA and Stamada outside designer, dealing with Starlne outside production, writing fiction when nobody else does, communique, part of haling Frequencies, etc.)
On the other hand, Steve Petrick does SFB, the SFB parts of Captain's Log, and maybe a couple of hours a week on other things. He is more focused with fewer distractions and hence SFB got its much bigger master rulebook done first.
