I understand that as per 5D6b, " No ship can tractor more than one ship at the same time..." but the situation as described in 5D5c is different isn't it?
In 5D5c the rules describe a situation where ship A tractors ship B which has already tractored ship C. Ship A and Ship B have only tractored a single ship. So, why, after the tractor auction described in the rules, is one of the tractors broken? Is the idea here that only one tractor beam relationship can exist at all between a set of ships?

Yes, the idea is that a given ship can only be in one "tractor relationship" with another ship, regardless of which ship is powering the tractor. The reason for this limitation is to prevent "tractor blobs" and "tractor daisy chains" that are total nightmares.
Note that this limit is independent of "little stuff". You can tractor as many drones, shuttles, "space junk", "hockey pucks", and whatnot as you have tractors.
